Direct3DX problems cause many games to crash?

I just got civilization V and the game asked me to update my Direct X, so I did so with the folder which was provided in the game itself. Civ V worked okay, but all my other games crash while running. I went to DirectX Diagnostic tools and identified the recent downloaded Direct X files as Microsoft.DirectX.Direct3DX.dll type of files.
